Leave it stock.
The rear is not too much of a concern as the front brake line length is the limiter. The shock length plays the biggest part in the length of the brake lines. Longer ds are necessary when you have lots of droop, but the lines come first, well second after the shock length.
YJ front brake lines are 3" longer and bolt right in. The rear brake line doesn't need to be swapped out as its a given length following the upper control arm. If you lengthen the upper rear control arm significantly, then you'll need to swap out the rear brake line also.
I've got 3" of suspension lift, run shocks for 6" lift, appropriately sized bump stops, YJ front brake lines, and don't have any troubles with the length of the ds.
